There isn't a viable game design solution to the issue of the "not worth it" feeling that some players experience when upgrading certain items. Ideally, the game would give more information about upgrades in its compare interface, such as "X stats gained, X stats lost." However, that is impractical to implement due to the many layers of complexity are involved in the process of comparing. There simply isn't enough space in the UI to do it right.
Another option is to write a script that checks the requirements for upgrading an item before allowing it to be upgraded. This is a good option for systems with a relatively small number of items that can be upgraded and have simple upgrade dependencies. A sword can be upgraded from Sword+1 to Sword+2.
